Negative scores and low scoring victory
The last couple of play throughs have caused either negative or really low scores.

This score seemed to be half as much as my previous win? Maybe I didnt accomplish as much? But I finished it in less turns, and had more levels.

Turncount only affects your score if it is below 80000. The most likely culprit for large differences in scores is piety. Piety can be worth up to 40,000,000 points on its own, so it can pretty easily swamp pretty much any other effect.

[edit]The large negative score in your first game is probably caused by corruption. This is a known bug.
